Yes. If they don't save, then that's a bug and I'll fix it.
Vermilion is configured in a modular way to combat just this situation. Make sure you are owner. Additionally, make sure that your server/game is in a state where you are prepared to reload the map, make sure that any players have duped their creations ect. Then, open the Vermilion menu and select the "Modules" tab, near the top of the list. Disable the specific modules, (in your case, loadouts and kits) and restart your map. Vermilion should not activate these modules and your original addons should return to full functionality. If disabling these modules doesn't help, try disabling different combinations of modules, or all modules that you aren't actually using (this will also give your server a performance increase as a by-product, as Vermilion will never actually load these files into memory or execute them). If this isn't the case, send me a link to the addons in question and I'll analyse their code to find where they are conflicting with Vermilion. I hope this fixes your problem, if not, don't hesitate to follow it up.
Addendum: apologies for the delay between your question and my response, things have been getting complicated recently and I've had almost no time to check Steam. I've only turned my development computer on for the first time in 2 weeks today.

Why so and is anywhere out there a list of Vermilion commands that can be issued by the server console?
This command should be able to issued by the server console, you've found a bug. I'll fix that ASAP. The server console should be able to execute every command available on Vermilion.
