Their should be 3 teams before you begin the map. In the map build the units you want for each team, deploy each team separately. So deploy empire units then assign them to team 3 and then deploy rebel units then assign them to team 2, after that begin the battle and watch the ai fight each other.

In the menu before I start should I put myself on free mode team?

and what do you mean by assign them? using the space station settings box?
