As far as I am aware, nothing in the mod, in and of itself, conflicts with multiplayer. The only game file it alters is the one that draws the tech tree. Apparently, mods couldn't be used in Civ V online multiplayer without shenanigans, and that may have been inherited by BE. It may also disallow you from using mods that the game host isn't using.

This mod is as compatible with multiplayer games as any Civilization: Beyond Earth mod can be, which is to say, if the creators of CivBE ever allow you to use mods in multiplayer, this will have no problems with that. If they don't, you won't be able to.
