If you do not bring them back to base in 30 minutes the pilots are marked as dead and the mission fails.
There is a message missing telling the player exactly that... Maybe I can increase the time limit. It was added to prevent the mission not ending...
Today my friend and I experienced a similar issue again. This time it was a convoy side mission that started near Molos and was en route to Agia Pelagia (near Feres).
Before tackling the side mission we cleared the main target at Feres. We then intercepted the majority of the convoy near Limni. As the side mission was still active we headed north to find any stragglers.
Just as we were about to eliminate two Zamaks loitering at the convoy start point, the side mission ended due to the convoy reaching their destination. This is despite the fact that the highway they would have taken was riddled with AT mines and nothing was on radar from Feres to Limni.
This issue may not be easily reproducible, but I guess it helps to at least be aware of it.
