Decorative pipes in the armory area don't connect and their sprite depth allows them to be seen with the door open.
The terminal help command only really tells you the information you would have already used to access the help command, so it'd probably be better to fit it somewhere in the default message; there is a typo after [Backspace] in that response. It might be minor but requiring all caps may be unnecessary to issue commands but as an artistic choice it looks nice.
Having auto-fill on all storage is okay and well-balanced for campaigns but it also doesn't look as visually appealing and makes starting new campaigns or single missions more difficult versus manually outfitting the storage.
Also not a huge issue but having the junction boxes as one of the very bottom rooms means it will naturally flood water to there and as you open the door in a presumably flooded submarine it will flood with water and will cause more break down and slower repairs.
It might take some tweaking but the sprite depth of the hospital bed area causes the button on the door to the right to show on top which isn't consistent with what you've got going on there, it also doesn't mesh well with the hatch below. You can always manually map connect your own placed buttons to custom doors to get past some visual issues like that from a distance.
The open area beneath the top airlock will be difficult to see/repair when issues arise since you can't see it well with the line of sight and is just a tad bit awkward in general.
Just by jumping in as a first impression I was not able to find the periscopes, it was only really apparent after I looked at the wiring and saw you had the two invisible ones.
The positions of the top turrets look kinda of janky in their connection to the submarine cosmetic.
You'd probably want to use a visual trick or something to make the electric discharge coil on the front less apparent and also wire it to a button or the terminal or something.
The hull segment connecting to the front window doesn't mesh very well.
Navigating the submarine isn't as streamlined as it could be due to the layout and amount of ladder use required and makes defense with turrets difficult but overall the submarine is visually appealing with a lot of nice visual tricks.
It should probably just be normal periscopes instead, it would be more visually clear and easier to actually use.
