So no, it does not pertain to this mod, this mod is supported. However, this mod isn't yet updated for the current version of Stellaris.
I confirmed that it had something to do with this mod because after deactivating this mod and it's patch, manpower started generating normally.
I have seen that it overwrites the Branch office authority. Had to add the private corp in as a valid type.
This happens despite the order.

Not sure why, but I also don't use NSC3 so I'm not going to investigate. If you or someone else figures it out and it's a simple fix, I'll fix it.
With some testing I can confirm the issue is coming from your ecaf_ship_sizes.txt file. NSC changes the frigate to be 2 sections instead of 1 and then adds its own parts.
All other changes NSC makes to the other vanilla ships seems to be okay but it doesn't change the amount of sections on anything else. Also the new classes NSC adds doesn't use the crew resource. It seems like a compatibility patch is going to be needed.
