Did you ever track down the source of this issue? I've looked through the mod itself and there should be nothing there that impacts instruments at all; there are no new or modified materials involved, just reactions.
What material are the missing parts supposed to be made of? You can usually find out by setting conditions on the work order. Is it always the same material for missing pieces?
Update: I've generated several new worlds with the only mod being Smelt Ore By Product, and can't replicate this issue; every piece is showing up in the workshops. I'll try a few more, but I suspect something may have modified or corrupted your vanilla raws?
I have realized one detail I forgot: I have DFHack installed. I feel that might be causing the issue.
I'm gonna delete my entire DF folder except for my actual saves and reinstall it all (DFHack included) and see if it still happens.
Hope that if it is DFHack's fault you can find a fix, as DFHack is a super popular tool that tons of people use.
I'm currently away from my main PC, but yeah if you want to upload a save someplace I'll gladly take a look when I get back!
