This entirely depends on what model it is, many modded guns are sized differently and will naturally clip through.
You are asking the author of this mod to remodel guns that they most likely don't have the permission for.

Unsure if this is a bug or intended behaviour, but in debug mode if i spawn in say.. 10 holsters, of either type (HolsterSimple, HolsterSimple1, HolsterSimple2) it seems to have a random colour assignment, rather than "HolsterSimple1 is Black, HolsterSimple2 is Gray" etc. is that correct?

@DarkJarris holster color are chosen randomly out of 6 color variants (like in the original game it works with caps or bandanas). In the next update, the item icon in the inventory will show the color of the holster.

I make a mod that extends your mod to add magazine holders onto the holster, and would like it to "keep" its colour throughout my crafting process.

my recipe before your update yesterday was HolsterSimple -> HolsterSimple1Mag -> HolsterSimple2Mag.

I would like it if say, "black holster" had its own actual Item ID so I can have it so if you add a magazine holder to your black holster, it doesnt turn brown :D

is there a way for me to specifically reference the colours in my crafting recipe to make the colour stick? like crafting a modded holster with "Holster_visibleStyle1" to force it into a specific colour?

in the mod description it says to report wich mod is causing the altered pistol position in my case is paw low loot
