I would only consider the Dardarndroe and Armageddon Force to be definitively malevolent. Both exist to pretty much consume and destroy everything in their own equally horrifying ways.
Krovnorks are broadly antagonistic towards everyone, but that's mainly because they use constant war as a way to unify the sub-factions within their tribes (And everyone else hates them a lot more personally after... a certain incident.)
Maxwell used to fill the role as antagonists/anti-heroes, but they were never evil-bad. Although they use coercion to get new people to join their alliance/empire thing, they're generally a lot more agreeable than most real-world empires throughout history.
Guardians kinda just do whatever, so it differs on a case-by-case basis.
The definitive good-guy faction is the Terran Alliance.
Since they're pretty much a star trek-esque utopia, and also the plucky underdog faction, seeing that they don't even make up that big a chunk of humanity alone.
