Had the same exact issue, made the mistake of ignoring it and just changing all my troops out for Octavians.. Nope, it only destroyed my game.

Well disabling the mod, starting the game and making a new save, then re-enabling the mod and importing seems to have fixed the dupe issue for me.

Happy to see you found your own fix!

Normally you should only have to exit the game and re-enter it to have all old troops removed. Remember to never load two different saves without exitting the game first.
