It seems like you can change the tarrifs setting, even if you are a junior member of a customs union. I do not know if it has any effect on the AI, but you can change the button to toggle through the different states and it does show them changed on the normal trade UI, where usually they are disabled for you to change, if you are not the leader of a CU.
