Apparently, the one base where I had built 4 containment facilities (almost filled to capacity) and about 6 mutation labs had somehow become infested, but I don't recall any warnings about alien attacks there. Sounds suspicious to me. I had to send two squads down there to clear out a hatchery and 3 supporting towers, in a base full of mist and everything else, and when it was all done, I had to repair every single facility in the base!

So let this be a warning to you all. It might be a good idea to leave a full squad of trained soldiers stationed at any base dedicated to containment, just in case nothing bad ever happens.
