It's also a gameplay problem, more gameplay than Lore, actually. First, in TFTV bionics/mutations are very strong: each bionic part reduces max Delirium by a 1/3, and there are a lot of mechanics connected to it, which the player with fully augmented operatives will simply ignore. Mutations on the other hand give a 2% per Delirium buff, so with 20 Delirium and 3 mutations you would be doing +120% damage. And there is a specific (and very cool) way in TFTV for getting fully augmented/mutated operatives, but giving the player at will the option to have any operative with 3 augmentations would wreck the balance and bypass a great deal of mechanics.
Re adding as an option, we are not going to because 1) limiting to 2 augments/bodyparts is not a change introduced by TFTV, and 2) we are convinced that it would make the experience worse.
But there are third party mods out there and once we are of beta I may look at compatibility issues and such
