I don't know all the controls, but I do know most of them (I think!):

Left Click (while looking anywhere) - Toss Pikmin
Hold Left Click - Ready Pikmin and get pikmin in your group to follow behind you while you aim
Right Click (while looking at an entity) - Swarm
R (while looking at pikmin) - call a dismissed pikmin
E + R - Dismiss pikmin in your squad
