middle east- Bahgdad and Samarra in Iraq both should be Karaism. Alexandria in egypt and Constantinople both should be rabbanism.
europe- Cordoba, Granada, Toledo, Barcelona (all in spain, all should be rabinism). Narbonne, Metz, Speyer (in germany and france, still rabinism)
other- tangier morroco, Isfahan (this should be a large minority), herat and kabur (rabanism)

clarifying my idea a little here: the muslim minority in cairo should be a small ashari minority in the early start date and than in 1066 it should be a large coptic minority. this is because 1000 is right around the time islam became the majority religion of egypt so the christian population would still be large.
something similar should be for zoroastians in Yazd. only here they would be a large minority in the early start date and a small minority in the later start date.
dublin's large insular christian minority could be for both starts.
and lastly all the jewish minorities except maybe bahgdad, samarra, toledo, and constantinople can be small minorities. and if anyone is wondering why karaism in iraq its becouse the karaite movement started in iraq about 100 years before the first start date, so by the time the game starts the majority of jews in all of iraq were karaites.
Another suggestion would be to add various castes and sub castes. Brahmin people, for example, had been very flexible and various rulers provided them tracts of land on which to settle.
Arab and Persian jews are in the game, why not use them?
These should include Zoroastrians, Jews, Manicheans, Nestorians and Buddhists.
