As for the Waypoints, I just did a few quick placement tests here on LI. When I just put them really close near our base and changed to the wagons, they let me travel first time no issues. However, when I left one there and went to another part of the map and placed another down, then switched it to the wagon, no go. I did a switch between the structure types on both ends and all worked even if they were teleporting to a different structure type. After that I put them both back to the wagon and it seems to be working. Try that for me on your end, and when Port wakes up later, I'll have him poke around and see if there's something he can tweak for it to work first time you change it or not.
This is a dedicated server as well so no single player issue.
Does this mod need to be higher in order? Trying to think of other possibilities.
