Hints and solutions to solve the room
There were some moments that I was struggling with the room, so here are some hints.

WARNING Even the naming of the solutions may already give some spoilers, so be careful.

Hints:
  1. Did you notice something with the pillows?
  2. That necklace would look better around someone's neck.
  3. Have you tried playing some music?
  4. If you follow the order of the melody (check the music ladder sheet), which colors are the notes?
  5. Did you check under the carpet?
  6. What time does the small clock in the cabinet show? There may be more than one use for this information.
  7. Hmmm, you need to brew a potion, have you spotted the recipe yet?
  8. Have you checked both rooms for all potion ingredients?
  9. Did you really look in the bookcases? I mean, really looked?
  10. What's that below the chest.. they seem familiar somehow?
  11. Did you check the labels on the potions on the shelves?
  12. What is that on the floor, under the bookcase?
  13. I am sure those candles are supposed to go somewhere.

Solutions:
  1. Necklace: Find the necklace in the drawer of the cabinet next to the fireplace, place it around the neck of the female portret.
  2. Color cubes: On the pillow: yellow, green, red. On the music sheet: blue, yellow, red. Under the carpet in front of the fireplace: blue, red, green.
  3. Cups: You need to have unlocked the necklace puzzle and color cubes. Basically from light to dark: gold, bronze, silver.
  4. Cabinet: After reading the letter in the small box (key from cups puzzle), check the umbrella. The code is 873.
  5. Clock: You need to have unlocked the cabinet. The time that is shown is 1:35. You can use this as the code for the grandfather clock. Then also move the arms of the clock to this position, as shown on the small one. And change the moon at the top to the same one as shown on the door of the small clock.
  6. Potion: Everything except the flowers can be found in the first room. Almonds are near the tea. Eye, hand and spider in the desk cabinets. The flowers are in the rear bookcase in the potion room, they are purple/pink. Place them all in the cauldron.
  7. Chest: The solution is based on the four items below the chest. Pumpkin, thunder, love, death. These same icons can be found on potions on the shelves next to the cauldron as well as on on the table next to it. The solution is 2343. Make sure to align them with the arrows on the lock.
  8. Fire/cup: You need to have solved the potion. The solution is on the paper on the floor beneath the book case. Grab the blue key from the bookcase. Use it to open the cabinet in the previous room, near the fireplace. Flip the lever. Then place the golden cup from the potion in the fire.
  9. Candles: One is from the fire/cup puzzel, one from the chest puzzle and one is behind some books in the rear bookcase at the bottom. Place all three in the candle holder next to the big book.
  10. Fireplace: You need to have solved the candle puzzle. You get a rod to place next to the fireplace, then it will open.
  11. The stone: You need to have solved the fireplace puzzle. Look at the colors on the arrows around the stone. Use that to rotate the same arrows on the cabinet next to the fireplace (previous room). First (gold): Left. Second (purple): Down. Third (blue) right. The case will slide down and you can grab the stone. Bring it to the starter room and place it on the pedestal.

Good room! Only issue would be the solution to the potion chest is incorrect. There are only 3 "heart" potions on the shelf, not 4

It is not incorrect, one of the heart potions is on the table next to the potion cauldron.

i couldn't take the candle in the chest when i zoomed it(press space key) and put it back.

It was fun, but the potion-bit is too far a stretch, those just look random decorations. Pumpkin, lightning, love, death thing.

Regarding the last step:

Please change the name of the philosophers stone from "coin". We spent like 10 minutes before I figured out it was actually the stone because we accidentally moved the arrows around before ever getting behind the fireplace so we never saw the trigger.

You need to have found two pieces of paper to solve this clue. I can't remember where I actually found them though sorry.

The first is a music stave with notes C-C on it with their associated Do Re Mi terms. The second has a music stave with 6 coloured notes on it and underneath is written La Fa So. If you look at the first piece of paper you can see that La Fa So corresponds with the notes AFG. If you go back to the second piece of paper these notes are blue, yellow, red. This is the colour combination to enter to turn the middle light green.

i'm having a bit of issue with putting the chalice in the fire, i'm unsure if i'm doing something wrong but no matter how many times i throw it in, it's not going into the fire. is there a space that shows where exactly to put it in to get the candle, or do i need to wait, or...?

As far as I remember, there is an actual spot in the fire that you can place the chalice in. It is the fire in the back room! Check solution nr.8 Fire/Cup. A hint to the puzzle is on a piece of paper hidden beneath the book cases in the back room.

I was stuck by the necklace,and I spend many time on searching this page for hints.
The first time I thought that I missed some hints about the three arrows stone and lost lots of time.

If the solution to the clock is 1:35 then then hour hand should be between the 1 and the 2, not on the 1, as it stands the clock says 12:35
