If you don't have enough people on an infiltration mission, you can bring up to 6, but at a cost to the maximum infiltration percentage you can reach. It might also take longer, but I may just be mixing the infiltration system from this with the one from LWOTC.
That said, this mod shouldn't be instantly activating the entire map like how you describe. I'm also not seeing anything in the modlist that would activate the entire map either, so something funky might be happening here.
If I remember correctly these missions had an alertness level. I'm not sure what that does exactly but I assume it's something similar than the mod yellow alert that is also part of the collection. It makes nearby pods run to your location after initiating a fight and when all pods spawn close together as they tend to do for me you very quickly get a lot of active enemies. Maybe both of those together just increase the response from non active pods to ridiculous levels. I have since restarted the campaign and deactivated both mods, maybe I'll try this again without yellow alert at some point.
I am running the stack Beaglerush made for AdmiralBahroo and it's otherwise fine difficulty tuning... this is leaving me practically without the ability to get more scientists and engineers, since the primary way seems to be infiltration missions.
No idea how or where to alter the actual difficulty in terms of number of pods, pod composition, or starting concealment for these missions.
