You must be missing the condition to open the doors. Did you teleport to the final room or did you get there by doing the quests?

I had this quest from "Something is wrong" and I did the Coalition achievement before it. Maybe I was still missing some quests? I spawned heli to fly over these doors and killed the boss normally so I really don't know what happened.
