When i breed the X / Aberrant or Scorched Animals, the Babys have every time the Vanilla skin and grow up as pure Vanilla Animals.
The Scorched Gigantosaurus Spawn to often on Scorched Earth or Desert Biom.
The Aberrant Megachelon Spawn to often.

The X-Baryoniyx Baby is a pure Vanilla Dino

Tried taming an Ab- Megachelon with Honey, throwing it on the ground as a blob and as a package with 'O' neither gave tame progress. Tried with pressing 'E' and nothing either. Am I missing something from the doc? D: Love the mods, keep up the awesome work!

x penguin is overspawning in the 100s on gen 1 artic biome and bald argents seem to spawn a ton on crystal isles

Are X-Ice Wyverns meant to get damage when they use their Breath attack on other Creatures? (Which is also invisible once they are tamed, the Breath attack I mean)

Do you mean tamed ones are damaging allies? And are you on a server or single player?

No, the tamed Ice Wyvern is damaging itself with the Breath :/
And playing on a Server.

When I breed two R-Yutyrannus, they are laying regular Yutyrannus eggs and hatching out only regular Yutyrannus. I've hatched eggs with and without the S+ Egg Incubator, with and without DinoStorage picking up the eggs (so, essentially, even vanilla hatching method, the babies come out as normal Yutys). Is this intended?

Scorched Variants have no variety of colors, the ID for each color region is the same. Only variety comes through event colors.

In Genesis 1(ocean area) is a overspawm with tusos and plesios , i cant not find mosas anymore . I ,mean i have enough black pearls but is really to many tusos :-) But thanks for the mod the animals looking very great !!
