Hammurabi/Babylon is build around this mechanic and it is fun to play, though otherwise I agree with you about the problems it causes.
Removing it would require to invent a whole new civ ability overall identity to Babylon and also remove a fun and different way of playing. So you would need a really interesting ability to replace it , if not also make it possible to revert it back for people who want to play with Babylons original ability.
As a workaround you can disable the 2 Leaders (or any others) for AI when creating a game by using RANDOM LEADER (Pool 1) or RANDOM LEADER (Pool 2).
After opening ADVANCED SETUP in between the other map settings there is LEADER POOL 1 and 2 . Pressing on them lets you disabel or enable any Leader for the respective Pool.
It is an annoying hassle , but I hope this helps.
