The setting can have a performance impact, but its the only way to make wild dinos in SP behave in a manner conductive to being properly Shiny, unfortunately.
On servers (or in SP with that setting on), Dinos coming in and out of Stasis should just be working fine.
The glowing swirling orbs are meant to disappear once tamed, they only serve as an indicator to point out wild Shiny Dinos so you can spot them more easily. If you ride on them, you should get a Shiny buff on the dino to indicate that it is in fact still Shiny, look for the rainbow dodo in the top right. :)
And as Tuntaalik said, any more fancy variants should also retain their abilities. A plain colored one of course doesn't have any.
Regarding the overall need of -PreventHibernation, I actually talked to a WildCard developer last night, and there may be hope in the future that I'll be able to fix it. But for time being, I'll be writing a FAQ article later to explain the need for it.

- Currently found the issue on Valguero, will check other maps on the cluster
- The announcements are randomizing the shiny dinos at the locations of all dinos. For instance, there was a spectral raptor at 54, 86 and a midnight anky at 26,10. I found both of these dinos. While searching and going around the map they would switch what it said (anky at 54, 86 raptor at 26,10) this happened with the other shiny dinos that were on the map too. (a mammoth, reaper, and another anky).
Great mod by the way. We just added it to replace Rare Sightings.

With these settings above, we are still getting Coel shinies constantly, even though all 4 variants should theoretically be blocked. Is this a bug or did we do something wrong in the blacklist? Any help would be appreciated, and thanks in advance! :)

The blacklist should be working, but Coels have an additional variant - the Ocean coels. Is it possible that all coels still spawning are in the ocean?
Either way, you could greatly simplify the list by making use for the partial matching support to shorten it to eg.
DinoBlacklist=Coel,Salmon,Piranha,Bee_C,Cnidaria,Euryp,Hesperonis,Ichthyornis,Leech,Lamprey
(Bee is that way so it doesn't match Beelzebuffo or Dung Beetle if you only used "Bee")
