The eyes are controlled by body groups for some reason. Each time you want to move them you need to change the body group.

Go over to the right side of the screen under the "animation set editor" and right click on the model. It should bring up a small menu. Move down to the option that says "set body groups" and hover your mouse over that. It will bring up a menu with the body groups that you can set. Go down to eyes and hover over it to open another menu, then select which position you wan the eyes to be in.
