First i'd do is make sure all the items in them are on their pull list. It sounds like they have none atm and then console just pulls it all out. Or you can put them on the consoles exception list. If all else fails, i'd rename them to anything with a ~ in it to avoid pulling.

I went back and made sure that all items are on the pull list. Also, if I put them on the exception list and it still pulls from them. I know I can put the * symbol but that defeats the purpose of AA. I do appreciate the response though. I know there is an easy fix as it was happening on my Genesis Server but I can't remember what it is lol.

The issue is that you have to add all the mods in your gameusersettings.ini, It needs to be under the [ServerSettings] section,
ActiveMods=
then put every modid followed by a comma with no space in between. It should be highlighed on the darn mod so others can see what you have to do, i had this same issue and it works now.
