Unfortunately, as stated on the main page the mission currently only works in the reb vs inv gamemode as the pirate faction lacks assets and soldiers to make up a full army, this means that for know the only supported game mode is reb vs inv. Regarding your inventory problem, that box is meant to be used as an Arsenal by selecting the option through the scroll wheel menu, the items in its inventory are not meant to be moved and are simply place holders.

No need to apologize at all, I am unsure whether this is different for a dedicated server, but the option can be changed in the parameters field at the character select screen at the start of the mission. Unfortunately it will require you to reset your progress and possibly your server to prevent bugs

I'm having an issue when trying to launch the scenario, whenever i start it and I'm in the Role Assignment menu i get an error message:
