I've had a few instances recently (playing as Rebels), where after defeating an enemy fleet, an enemy transport fleet shows up, and if I click autoresolve I lose the battle, whereas if I fight it it's not even a contest, just time consuming. I think the transport ships for regiments are just overweighted in auto-resolve, and avoiding having to fight these entirely pointless battles would be a good quality of life improvement.
