In case you haven't confirm all of them, here's a list:
Grey: Empire
Red: Rebellion
Yellow: Underworld
Dark Red: Republic
Dark Blue: CIS
Dark Green: Mandalore
Cyan: Warlords
Light Brown: Sith
Grayish Green: Hutts
Purple: Hapes
Blue: CSA
Orange: Pirates
The holograms means the planet have something special available for the faction who owns them, mostly new faction-specific ship. For example, capturing Mandalore will allows you to build Mandalorian warships like Keldabe-class.
Haha, well only if you already know which color corresponds to which factions! Which as far as I could see, there's nowhere that tells you that. But just distinguishing between them as in "This is Faction 1, that's Faction 2..." yeah, it is. But I'd rather know the faction name, not just color.

The popup that explains the factions has each faction name in the color they appear on the map. You can pull up that popup at any time. Unless the submod doesnt show them in color but that's on that dev to do not this mod.
