Might be the latter as the game is still running and you can interact with it to a degree. Just things don't move around any more and time doesn't progress.
Basically it's caused by some base game issue where 2 AI will fight but the auto-resolve leaves one unit left on the ground or in space of the defeated faction even though the new faction becomes the planet owner and can start building. That unit is there but is invisible to all.
Then a 3rd AI faction will attack that planet and like always when the AI battle it is auto-resolved. However because there's a 3rd faction present the game cant calculate that auto-resolve and the game is on an endless loop of autoresolving that fight with 0 losses on all sides.
This is why the game acts like it's paused. If you were to use the debug build of the game you could swap factions to the offending factions and play out the battle as one of those factions or if you swap to the hidden unit's faction you can sell it. Then swap back to your faction save and return to the normal build of the game.
That's the only workaround any mod has for the issue unless Petroglyph makes a fix to allow 3-way galactic auto-resolve or they fix the engine error that randomly causes not all units to be wiped out on a galactic auto-resolve defeat.
Never comes up in vanilla because there's only 2 AI factions at any given time.
