Unsubscribe from all mods.
Uninstall Slay the Spire.
Go to your folder: Steam > steam > cached.
Select everything in the cache folder and delete.
Reinstall StS
Subscribe to only Mod the Spire.
Play with Mods
Mod the Spire window should now show up.
Re-subscribe to BaseMod, StSLib and any other mods.
Fixed!
This is how I did it. Maybe just clearing the cache will work, but these are the steps I took to make it work.

goto Library -> Right click on the game (from the list on left) -> Properties -> Workshop
Then you see the list of mods that you are subscribed to, and you can drag and drop to change the order.
Move the "ModTheSpire" to the top of the list and it worked for me.
After trying this, what did it for me was enabling the game to ask if I wanted to start with mods. Just go to Properties > General > Launch Options, and set it to Ask when starting. Also, make sure you start the game from your Library—not from a desktop shortcut.
I'm having a similar issue, no matter what I've tried it doesn't seem to actually install Mod the Spire even though I'm subscribed to it. I've tried unsubscribing, uninstalling, clearing the caches, and depending on the situation I either get the message the "Mod the Spire isn't installed" or, prior to that, I get the issue with an installation hanging while "installing Microsoft VC Redistributable". I can get Slay the Spire to run without any mods but it just won't run with mods at all.
- To stop the installation from hanging while "installing Microsoft VC Redistributable", I went to C:\Program Files (x86)\Steam\steamapps\common\Steamworks Shared\_CommonRedist\vcredist\2010 and deleted the file installscript.vdf . That stopped Steam from trying to reinstall that file every time.
- After that I just had to exit out of Steam, then I unsubscribed from the mod and resubscribed, and finally ran Slay the Spire from the Library. That finally got the installation to finish and I stopped getting that error that the mod wasn't installed.
