* The Nexus version has straw flooring that needs a Heavy terrain affordance. In the workshop version, it only requires Light affordance.
* The two files relating to compatibility for Kura's Extra Gems were removed in the workshop version. This update only happened yesterday. They're still present in the Nexus version. If you use both mods, it may be worth unsubscribing and resubscribing to ensure you have the latest versions of both (although Steam should have updated you automatically by now).
I can't believe either of those changes, or the tidier indentation of the current workshop version, would have any bearing on things.
For what it's worth I've run my own quick test on a brand new unmodded colony started in RW 1.2, latest build 2900, Core and Royalty only. I saved, added MoreFloors, loaded again and checked work priorities - they were unchanged.
What RimWorld version are you running? Do you still encounter the problem if you do a similar test (new unmodded colony, save, enable MoreFloors, load, check)?
