Theres a black trapdoor that leads to chapter select
the problem is, it replaces the normal trapdoor, so i can't progress to basement 2 properly

Normally, if you defeat the boss of basement 1, you will be brought to the chapter select room but you can access basement 2.
Do you talk about the trapdoor at the start of the game or after the basement 1 boss?

normally, by taking the door at the middle, you should be brought to basement 2, maybe it's a bug?

it also appears instead of the normal trapdoor when i use we need to go deeper

It's brown... It says "II" on top, referring to Basement II... Isaac is above it which pretty much states "This is the vanilla route"... It has all indication it needs if you ask me.
