Suggestion: Multiple Selection and Drag&Drop-Improvement
First of all +1 for the suggestion of a category system already posted by others. I was about to suggest that too. But I'd like to suggest a different feature aswell, in addition or independently to categories. Of course without any idea if that is technically possible at all or how big the workload for developing is.

I'd love to select multiple mods and drag them at the same time. Shift-click two mods to select all mods in between (including the clicked mods of course) and Ctrl-click on mods to select/unselect the clicked mods.
When I drag them, they are arranged together to the position where I dragged them.
Also I can drag them from active to inactive and vice versa to (de)activate multiple mods at the same time. Again, they should be arranged together. Which would automatically happen as they appear at the bottom of the list.

If in addition to a possible category system, dragging multiple selected mods of different categories from inactive to active mods (and vice versa) should have them keep their category and arrange them to already active mods of the same category.
If there are no mods of the same category active already, they should be arranged with the other selected mods to the bottom. While keeping and showing their own category.

If I select multiple mods of different categories and just drag them within the active/inactive list (not changing their status), they should left their category and be arranged together to the dragged position. They are no longer part of their old category.

At last it would be awesome if the list could scroll automatically if I drag one or multiple mods to the top or bottom of the list window. Maybe with extra arrow icons to hover for scrolling, so that the list doesn't scroll by accident when I'm trying to sort mods below/above the last/first mod currently shown.
