First go into the launcher and make sure the data-files arn't just un-checked. If you re-check them they'll be working again.

If that fails, I'd recommend deleting your Skyrim folder entirly, then reinstalling it, after which un-subscribe and re-subscribe to whatever you want, then launch the Skyrim Launcher and wait for all the subscriptions to reinstall.

Don't worry, your save files arn't in the same folder as your main skyrim game, they are held in your user folders under Windows. my doctuments/My games/skyrim
