In truth most of the things you list isn't synergies messing with them, its them messing with synergies. Synergies is a whole new game, its not the base game and it should be treated as such. Mods that want to work wtih synergies will. Mods that don't, won't. Its rather simple.
Yes I removed everyone elses mods in synergies when we moved to steam workshop. They have this thing stating you can't have other peoples work in your work without written permission or making them contributors/devs of your product. Almost everyone of the compilation mods on the workshop are in violation of this, and if the authors actually complain could be removed.
