Send the Choosen Onel to infiltrate the Legion
I suggest that there should be a third option after defeating Arroyo, after getting the event about the Choosen One there should also be an option about using him as a Secret Service Agent.
You would be able to send him off to major Countries to cause rebellions or divison to make those countries easier to defeat. Of cource there should also be downsides like losing core on Arroyo or some sort of Scandal where you lose legitimicy.

Maybe have the Courier do it, or have an option in which you can send Courier Six go and infiltrate the Legion or make him a field commander with a buff against Legion forces.

lol but with Fallout have low kinds of REAL Magic, FEV in the Troll Warren next door or other shenagagins it IS possible to have the Chosen One still kicken around. Or its just the Tribal Leader title for the faction.

Yeah but in this the chosen one is a women, and the Legion ain't exactly the land of equal rights. Not to mention I think in the lore they kill off most of the elderly to keep the population young and strong, so there's that....

What you call Magic is usually somewhat based in science or an easter-egg and not really canon. At least in FO1&2. But it isn't far fetched for the chosen to be spared, not only because he is the chosen one, the hero of the tribe, but also because I have never heard of the tribe killing the old people. But maybe it's true and I just haven't read that part yet.
