Yeh as far as i've seen it is a problem for all stacking mods. Essentially the way stacking mods work is that they create a new "stacked" version of the item that's different to the vanilla version. New item codes etc.

The iguanadon mechanics from what i've heard are built into the game and are not modable. As a result its not possible to get it to recognise the new stacked berries.

Though in honesty i have never found seeds to be rare enough to justify such conversion. Get a stego or trike as an entry level herbivor and they get bucket loads of seeds.
