not possible. none of the cosmetic models have HWM flexes to use, so there's no way to make them match an HWM character's face pose. you'd have to use custom HWM cosmetic models, in which case this addon should probably work just fine on them.
after a quick search, i found a few of them on the gmod workshop here ( 1 , 2 , 3 , 4 ), and at least one more on the sfm workshop ( 1 )
actually, are you sure the transparency issue was caused by this addon? it doesn't touch anything related to that. try disabling this addon, then bonemerging the same things together, and see if the bug still happens anyway.
could you give an example of a model that has this problem? a copy-pasted file path for the model would be the best.
