If you're playing a custom scenario you'd want to ask on the workshop page for that scenario.
Sounds like you're playing RE2. Assuming that's so then RE2 adds a bunch of "new" things so the best place to seek help is by following the troubleshooting process over on the RE2 workshop page.
Though if you're playing on a server you'd actually need to contact your server owner instead.
The general discussions here are more for the vanilla game.
Or are the huge 87x87 free standing teleport blocks not for ships to go through? I haven't tested them.
No. They can only teleport players. Hopefully they'll work with ships in the future but I don't know if that's planned or not.
