Can I make sub without ballast?
Can I just use engines for all movement? Does it work?

I'm not sure that vertical thrust is possible, why not give it a try? You might still need to add a ballast just to keep the editor happy (otherwise your sub is likely to just sink like a stone... or float like a balloon).
