Similar issues have happened to otehr people; there are posts about people suddenly ending up in control of Blitx after the Aztechnology run, or Glory (though I don't recall what mission they'd just finsihed).

The issue is you can't die & then save. I figured it out. If you die be sure to heal yourself before you save and just to be careful you might want to save a new file just in case.
