For the purpose of creating MODs (custom maps and historical battles) - you can create trench templates that the game uses for those maps (and are hooked up via LUA scripts).
The ones you hookup for the player for skirmish maps is what is picked at the beginning via the hard choice popup if you ask it to build it. The ones you setup for the AI are the ones that the AI uses to create their layouts (including spurs, artillery, and balloons).
Look for the "Information: LUA debug tools" section of the manual for how to access the Trench Configurator.
An example of the templates and how to hook them up in lua is in the sample skirmish mod tutorial. (look for PUB_20x25_MAP_01_00_TMP_NORTH_000.lua or MYNEWMAP_01_00_TMP_NORTH_000.lua if you renamed via tutorial)
