I've been using this for my personal effects even outside of scenarios where the Citadel is destroyed...I just like the Episodic radio sounds more for some reason...can't explain why.

It kind of makes sense the radio is different, as without the citadel they have to bounce the signals off who-knows-what to communicate.

In half life 2 they do at the coast map before you enter the prison they are like lower pitch

Prison guards do not have different voices from the normal soldiers.
You are most likely thinking of the Combine "Commander" voice lines. They are from the higher-ups, but they aren't Elites. For example...
"Team 4, team 9 assemble and reinforce, leader 9 closing for local control."
5 minutes later...
"Leader 9 deserviced, Judge 3 field promotion active."
They are only heard at Nova Prospekt.
