Yeah, they stay in order. The important thing is to ask people to make sure the 2 or 3 cards are really together in a deck, and in the right order, so you can just flip it and make it go. I just tried again just to make sure and yeah, it does work.

Very cool background and table, but the rule for "pick 2 or 3" could actually be easier. All you need is for the czar to have one of those bags to store things. Then you store each deck inside (it must be a deck) and then shake the bag. This will randomize the order that each deck will come out when you pull them back. Give it a try some other time. I do this in a Smash Up table in order to randomize the decks I'll get.
