I am having the same thing happen as urboiphone.

Everytime I launch the game the trees are small. All options are set to comigo's original. All I have to do to fix it is to go into size options and press reset size settings for any biome and then enabling / disabling tree transparency.

Did you go into the XML Extension settings? You have to make some selections in there, it doesn't automatically activate.

Ah, got it, I've had to put it into separate folder with "Transparent_" at the name.

And one more question: how to adapt modded trees to this mod? I've successfully made it transparent, but it becomes completely transparent - it doesn't see my semi-transparent texture, that I've put into the same folder with the tree and named "Transparent_TreeName".
