The weapons become fully disconnected upon loading the world and are neither functional nor registering as part of the ship anymore. If I replace them afterwards then everything works as intended -- which is fine -- except for can't do that with Ai.
I personally actually avoid Weapon Core as it changes stuff too fundamentally in a way I don't like. I'm not saying it's a bad mod, it's clearly popular and probably has a lot of time and effort into it, but it's not for everyone, and not the base game.
It not being the base game also means mod developers aren't obligated to add integration for it into their mods as that adds extra time, effort, and scripting for specialized compatibility added.
So if all possible I wouldn't berate someone working on a mod for not adding a feature like that.
