You just have to run the script as many times as necessary.
That being said, I only tested it with two (it's the screenshot with the T junction), but let me know if you notice any bug with multiple checkpoint and I'll work something out.
Did you set-up the right gestures ?
It works only for these ones :
"Hold" and "Move Forward"
(not "Stop" or "Advance" or whatever else)
Technically, it is a script, not a composition.
But you are right the only hard requirements are CBA and ACE.
To remove CUP altogether, you should edit the TOV_CP_Spawner script and change the TOV_CP_eligble_cars list to keep only vanilla cars.

Just to be clear- the CUP requirements were for the terrain and player units, not anything in the composition, correct?
@Yeah, you can just drop it in the detainment area (check the map)
@Marc, Yes ACE medical is not used at all, so you could switch mods no problem :)
This is a common issue with Arma. Load a vanilla mission, leave that, then load the modded mission.
