Well, this is not a problem limited to mods. It's a vanilla AI issue. Even in vanilla, HOP freighters die crossing enemy territory.
In addition, the situation you describe does not occur in my environment, and there was no negative impact on HOP, so I don't care.

Replaces the Sectorownership in the Split DLC of Godrealm of Paranid with the Holy order of the Pontifex.
Not a good translation but it should do it.
