There's not really much that can be done other than using Skyve to create and manage collections and make sure that they're all downloaded before you start the game.

Once you've got all the missing network prefabs subscribed then I think you should be fine. But it keeps coming back to that. I'm not sure why they're not showing up as missing assets in your assets report, but at this point I think you're beyond my help.
Try the support section at the Cities: Skylines reddit Discord - there are people there who are much more experienced than I at resolving these things.

When you unpause, another part of the map is loaded, but time stops completely.
As for music, no idea without being able to see your output log (but that won't be a prop/tree related issue - the first step is to check your mods with Skyve to see if any issues).
As always, the only way to get a definitive answer for your specific case is to just try it (obviously, not on the only copy of your save).
1. Load your (old) save with EML active.
2. Use Move It's marquee tool to select all props (and only props, use the filter) on the map.
3. In Move It's tools menu (button with three dots), use the Export function to export the prop data to an xml file.
4. Unsubscribe EML, subscribe this mod, do the EML removal, unsubscribe this mod.
5. In your new (EML-removed save), select all props on the map with Move It and delete them.
6. In Move It's tools menu, use the Import function to import the prop data you exported earlier.
