For point 1 - It shouldn't be possible to have a boss encounter in a sector if the quest is well designed. I'm not sure what quest you were doing.
For point 2 - you will never encounter the bosses if you use the travel command.
For point 3 - I realize that it's frustrating - it has happened to me a couple of times, but see the point above. If I have the mod active I don't build a base in the core (which is a bad idea anyways, imo, due to the new Xsotan mechanics) and when I am in the core I make sure to keep a group of well equipped ships nearby.
1) I was making quest for faction and in quest marked empty sector i encouner a boss and unable to escape from him.
2) For exampe if i just travel trough galaxy core i will travel by use empty secors for better hyper jump cooldown.
3) Or you suddenly encounter a boss while your ship have not good enough stats for kill a boss i really must loose my ship?
I personally enjoy the required tactic of hugging enemy ships so they change to avoidance mode instead of sprinting away. I use this to control ships I'm boarding all the time. But yeah, fights are not too hard, once you get some ships like mine it's normally like a 5-10 minute fight. The problem I'm having is shown below lol.
It just magically heals to full hp if I ignore it for a tiny bit?
Unlike swoks / the ai, they will not spawn in sectors with stations.
It seems like it couldn't find turretgenerator.lua which is wild since that's a vanilla script.

I'll just disable boss cooldown timer, all good!

A - send the player a mail warning them that difficult encounters will start popping up in the core after defeating the guardian

Thoughts?
My best advice to Dev is to NOT patch that exploit. This mod almost burned a run on me.
Well, I put out an update that should fix it. Try turning everything back on and let me know if you're still having trouble.
