Gray Goo ships can be obtained by both machine and regular empires. Either gradually taking the perks of the crisis, or through the civic. Civic bonuses vary by empire type.
Use the ship editor to change the model to the one you need.

Weird question. Mods don't work with Iron Mode at all, except for graphic mods. So no, this mod does not work in this mode as it adds ships, civics, technologies and changes perks in the crisis tree.
